The player begins by visiting the Mitis Dig Site during a storm, where the player's father, with his assistant Derrick, has decrypted the runes on an ancient stone tablet he had previously discovered. However, after the player arrives, the runes glow purple and rearrange themselves before the entire tablet breaks into pieces and flies out of the cave. Afterwards, the player goes to the Loomian Laboratory , where they are given a Beginner Loomian of choice. After battling the player's in-game mother in an introductory battle, the player is tasked by their in-game father on a journey to find the eight fragments of the tablet and teleport them back to the lab. Throughout the player's journey, they encounter Corrupt Loomians , which have been affected by the stone tablet, thus becoming more powerful and aggressive. The player must defeat corrupt Roaming Loomians and Trainers at set locations in order to find all the tablet fragments. Along the way the player will challenge the Battle Theaters and their Battle Stars.
